Using the command line, is it possible (through DDE?) to close a
document in an Acrobat Reader running in the background? Ideally this
should work too, when another PDF is currently shown and the one to be
closed open in the background.
Alternatively it would suffice to just close the Reader altogether.

You've crossposted this to a Windows 98 group - what OS is running?

You can use Taskkill in modern versions of Windows to close an exe program completely.
It will close the program gracefully or you can use a switch to force it closed.

You might be able to run a keyboarder stuffer to tab to the (un) desired
pdf and then alt-F X. But this will also need an external program
(sendkeys?) - it's been a while.

Yes, I have done things like that before, but it is nigh impossible to
make reliable unless the windows are set up just so.
